1st one: Any stories where John sets out to court/woo Rodney. Bonus if Rodney is reluctant, or oblivious. Lots of Rodney love and determined John please. Set in canon or AU verse are both fine.

2nd one: Any AU fics where Jack and Daniel go to Atlantis from the beginning. Jack/Daniel, John/Rodney preferably, but gen is okay too.

The Pegasus B 'verses is all set up with the premise that Daniel only gets involved with the SGC in time to go to atlantis and Jack goes in place of Sumner (but survives, of course), the community is a bit old but it's here: http://community.livejournal.com/pegasus_b/profile

My favorite fic is Animalia Sequence. It's so funny I was crying. It's also really sweet and includes both Jack/Daniel and John/Rodney, also animal transformation (penguin!fic! *squee*).
