I really enjoyed Half the Perfect World (http://gaiaanarchy.livejournal.com/41111.html), by gaiaanarchy. I like this fic because it's one of the only ones in which female John isn't identical to male John, personality-wise; it's like John's basic traits as seen through a more feminine lens. Pretty cool.

Then there's a Hundred Happy Things (http://busaikko.livejournal.com/94799.html?style=mine), by busaikko. Here's the description I have on my del.icio.us: "When Rodney is kicked out of his chosen profession by Sam, TPTB figure one McKay is as good as another. Madison lands with Rodney, who freaks out then Gets Help in the form of Discover Your Inner Power!, taught by Teyla, and therapy by Dr. Dex. And then he meets Jona..."

It's really hard to believe no-one has rec'd Always Should be Someone you Really Love (http://thingswithwings.livejournal.com/8873.html"). It's pretty much a classic in the fandom, and more or less made of hotness: in which both Rodney AND John are girls.

In sardonicsmiley's Long Way Home (http://sardonicsmiley.livejournal.com/39997.html), Rodney helplessly watches a new AU John replace the old one every 24 hours. What's most fun is that many of these AU Johns seem to be from specific pieces of well-known fanfiction; or at least, they encapsulate specific fandom cliches.

You should definitely check out Cupidsbow's Genderf*ck Reader in SGA (http://cupidsbow.livejournal.com/237114.html); it's bound to be helpful. Probably, this is where I got many of these fics.

Still, I'm pretty sure my interest started with Ardhanarishvara (http://www.eternalvox.net/~auburn/Ardhanarishvara_1-12.html), in which most of the cast switches genders. I feel that this fic is a love it/hate it sort of thing for most readers. I adored it - I think it's an incredibly thoughtful take on gender, and what it really means to be male or female. (Angst ensues, however, and it's also HUGE - if you're looking for a light, romantic read, perhaps you should turn elsewhere.)

Last but not least is a fun bit of fluff called Five Times Aiden Ford (Almost) Wished He was on a Different Team (http://ceitie.livejournal.com/12932.html#cutid1), in which again, many characters have different genders than they do in the regular series. I'm not sure, however, that this is McShep, per se.

I second kirinin's rec for "a Hundred Happy Things" by Busaikko, it's one of my three favourite fics in this fandom.

toft-froggy has written a story where both Sheppard and McKay are British schoolgirls in the 1950's which I rater like it's a WIP though, http://toft-froggy.livejournal.com/318450.html (sorry I don't know how to make links).
