I'm really in the mood for some O'Neill mentoring Sheppard type stories -- it could be on Atlantis (I love when Jack decides to move to Atlantis & John worries) or at the Mountain, but my preference is for canon settings. Extra points if it turns out they're related somehow...

Keira's 'What Might Have Been' http://keiramarcos.com/fan-fiction-index/stargate-atlantis-fan-fiction/what-might-have-been-series-atlantis-au/ has John as O'Neill's XO at the mountain. It's slash for John/Rodney but not John/Jack which I'm assuming is what you meant in your post. If you don't want any slash at all, I'm sorry, ignore this post (but you are missing out on a fantastic story)

It's "Turn Into Something Beautiful" and although isn't an O'Neill mentoring Sheppard in the usual way, It is fantastic. It's very high in my top ten all time favourites. I do hope you enjoy it!
