The If All Else Fails (http://archiveofourown.org/series/10223) series by enigmatic blue has Clone Jack as a major player in a plan of Real O'Neill's.

One of Slybrarian's series (http://archiveofourown.org/users/Slybrarian/pseuds/Slybrarian/works?fandom_id=70) also has clone Jack as part of a team that includes the Winchester brothers, but all I can say for sure is it's not the Strange Aeon one. I'd be more helpful, but the last time I went looking for something by that author I ended up reading until 4am.
