One of my favorite with a sentient Atlantis is "Loving Rodney" by Lady Ra. I can't do links at this time, but it can be found at Area 51 and at An Archive of our own. It's John/Rodney and there are parts of it that had me cracking up so hard I almost fell out of my chair :)
