If you want really depressing stories (as in, tears), you might want to look up some of auburn's SGA fanfic (http://www.eternalvox.net/auburn/fiction.html#atlantis-fic). Her stories are impressive. Granted, some of them are humor and fluff, but the epic fics really are heavy on the emotion without being emo or melodramatic in the least. (The fact that they're so well-written makes the impact of the angst even better/worse, depending on your mood.) Some are John-centric, others not. You'll figure it out from the summaries. I'd start with "The Water Grinds the Stone".
