there's a whole lotta McKay/Sheppard, but I love the relationship that John develops with Vala in "The Water Grinds the Stone" by Auburn (http://www.eternalvox.net/auburn/TWGTS.xhtml). it's really long, and though the John & Vala friendship is minor, but crucial.
