I'm looking for gen stories in which the team or a team member (extra bonus points if it's Rodney but I'll take anyone) goes ballistic/dark side trying to save or protect Sheppard.

I second Situation Normal All, Fucked Up by sardonicsmiley (http://smiley.zonezine.net/html/32000.html). That one's honestly one of the best for the genre, simply because of how frightening Rodney is in it.
But I'd also recommend:

Summary: An old friend needs McKay's expertise, so he takes Sheppard as collateral. Getting Sheppard back may prove to be harder than expected when McKay realizes they're dealing with a lunatic.
This is the story where the mission is to a homophobic planet, and everyone tries to tell John he shouldn't go, on behalf of him being rather... camp, and oblivious to it. The John in this story is hilariously Too Dumb To Live (http://tvtropes.org/pmwiki/pmwiki.php/Main/TooDumbToLive).

Summary: Rodney won't acknowledge John's death, and for good reason. (McShep.)

Turns out Chaya has gotten a "get out of jail" card from the other Ancients in return for messing with John and the timeline, and is still petulant and unable to understand just why what she's doing is wrong. (Note: This is also a very minor fusion with "Torchwood" and "Ronin Warriors"--as in, the seeming OCs being from those fandoms. Additionally, while there's a happy ending, it *is* a bit anticlimactic, so make what you will of that.)

Over Vales and Hills (http://gaiaanarchy.livejournal.com/11039.html?format=light&#cutid1) by gaiaanarchy. Gen, Teen-rated, desperate vindictive Rodney POV Shepwhump with vegetal gore, non-sexual nudity, and infirmary ending. A nicely unsettling take on a cracky concept.
Although this story is McShep Pairing, the pairing is negligible to the story in "Just A Scholar" (http://archiveofourown.org/works/12933) by ca_pierson & darkmoore -- Rodney goes back to a planet after being booted off, but his team-members were kept, & ends up loosing the wrath of an Explosive-Happy Genius upon the planet in consequence...features protective!Rodney & his feelings of family for his team. (The pairing part gets all of maybe two sentences in the middle & a short blurb in the last paragraph that's G-rated.)
