You can check out Post-Trinity Phenomenon list (http://iibnf.livejournal.com/1328223.html). Maybe you'll find something you're interested in there (though I'm sure, you've read it all before ;)). There's the long post-Trinity gen rec list (http://leesaperrie.tripod.com/MiscAndLinksPages/FanworkLists/Atl_FanworksS2.html#06Trinity), in which Sheppard Moon (http://megtipper.tripod.com/sheppardmoon.htm) by Tipper (gen, PG-13) is the quite comprehensive in the sense of discussion of science failures.
yes, I have seen that list before, but... everytime I go I am sucked in by the tons of fic and am not seen for days, and many of the fics leave me with the desire to whap Sheppard, which isn't very conducive as he's not available for whapping, and after reading a few I forget what specific kind of post trinity fic I was looking for (Rodney Mega Whomping/Angst!, Someone Understands Rodney Would Not Have Stayed If He Truly Thought Death Was Imminent!, or OMG! The Marines Are Being So Mean To Rodney!) and days later I'm glutted on Trinity fic and yet feeling unsatisfied because I didn't get the particular flavour of Trinity fic I had been craving in the first place and yet I don't recall going there in the first place due to a craving for a particular kind of Trinity fic.
(the above run on sentence brought to you by too much coffee and too little sleep.) Thanks for the reminder of where to go for when I get the "I must glut myself on Trinity fic" again craving. I personally think I'm addicted to Trinity fic but sadly (or happily) there's no support group for that.
A Sonnet for Robert Oppenheimer (http://gaiaanarchy.livejournal.com/14294.html) by gaiaanarchy. Summary: What if Project Arcturus had succeeded?valderys did a remix, A Requiem for Leo Szilard (The End of the Universe Remix) (http://valderys.livejournal.com/14150.html). Heads-up: not the fluffiest stories, but good/worth reading.
p.s. There may be others where it worked on the handy post-Trinity list(s) jane_connor pointed you to, this one just instantly came to mind as one where it initially succeeded.
The Things Which Are Caesar's (http://www.wraithbait.com/viewstory.php?sid=4436) by in_wintertime. A wonderful five things fic, and the last one fits your request. (Some of them are quite dark.)
I wrote something kind of similar to what you're asking for: The Light of a Fading Sun. It's a novel-length gen story in which an AU version of Rodney gets the machine working with the help of a group of Dorandan scientists and accidentally tears a hole in the fabric of spacetime. You know, as one does. *g*
