I'm looking for stories where for some reason the character or characters don't get to Atlantis the way they do in canon, but do eventually get there and feel like they're coming home.

Ones I've read already and liked are [livejournal.com profile] rheanna27's Hard Prayer, [livejournal.com profile] rageprufrock's Hindsight, Martha Wilson's Raiders of the Seven Systems, and [livejournal.com profile] sheafrotherdon's Farm in Iowa series.

I suspect most stories of this type will end up focusing on John because of his connection with Atlantis, but I'm open to stories focusing on any character (also any pairing). The main thing here is the bit about feeling like they're coming home.

(I looked through the first few pages of the AU tag but there are so many that I rather got overwhelmed.)

In some of these, you get to see the "oh, Atlantis!" moment; in others, the very idea that they're off to Atlantis is seen as the final resolution of the story, like the reader is meant to understand that they're beginning the series from episode one with some minor alterations. ;)

There's You Might (http://deltacephei.livejournal.com/15877.html) by deltacephei: Tag to Daedalus Variations. When canon!Rodney sees another puddlejumper, he tells his alternate self to find John Sheppard and make sure he is involved in the Stargate program at all costs. What Rodney discovers is a millionaire Sheppard - how is he to convince this man to join a ragtag group in outer space?

Also there's Doctor/Patient Confidence (http://www.wraithbait.com/viewstory.php?sid=3490) by custardpringle, in which Rodney is a doctor of medicine, but John is still himself. When John is assaulted outside of a 7-11, he gets a concussion and a week-long memory loss. They hit it off, but a lifetime of military service gets in the way.

Surprised no one's mentioned Ancient Music (http://linaerys.livejournal.com/400292.html) by linaerys, as it's the quintessential version of this trope: whereupon AU John finds a mini-gateway to the canon universe and shows it to musician!Rodney.

Also there's Converging:John is a lifeguard at the local beach, having been dishonorably discharged when he saved Holland's life; Rodney is a veteran of some conflict or other. They discover commonality when John rescues Rodney from drowning. I do forget if they end up in Atlantis here, but Atlantis definitely exists in their universe...

I debated whether to include this one, because I'm not sure it fits the 'flavor' of what you're looking for... I get the impression that you want that "we/I waited a long time for Atlantis" feel... but what the hey. Magus minor's Teamwork (http://www.area52hkh.net/asm/mminor/teamwork.php) features a very different team from the familiar four: Mountie Rodney, Scientist John, Beckett and *Cadman* - who still all end up on Atlantis. Rodney's team is hilarious together, as I recall.

In Last Will and Testament (http://www.trickster.org/speranza/cesper/Testament.html), John and Rodney may or may not be related. They meet at the funeral of the man who may have been John's father and begin being chased by the (NIB?) because they inherited some alien tech. The SGC tries to recruit them both. The SGC also tries to recruit both John and Rodney in Si Muovo (http://www.trickster.org/kass/SiMuovo.html): Rodney is an astrophysicist priest and John was disgraced not for disobeying orders but for openly having a male lover. And in The Theory of Acquired Characters (http://toomuchplor.livejournal.com/47420.html), Rodney himself attempts to recruit John to Atlantis out of the school where John teaches genetics.

The Soul and Company Store Remix (http://leahwoof.livejournal.com/9838.html#cutid1) might be one of the most original examples of this. Rodney works for the SGC, but John does not, at the beginning of the story: John is a robot and Rodney is, however unfortunately, in love.

In but trailing clouds of glory do we come (http://community.livejournal.com/stargateanon/17430.html), when the team loses John, Rodney comes up with a plan to find a quantum reality in which John is close to death, rescue him, and return... Very cool and creepy, and the introduction of new!John to Atlantis is very bittersweet. Similar to this fic are two of Madison's: Second Best (http://www.area52hkh.net/asm/madison/secondbe.php), which has an almost identical plotline to clouds, but plays out very differently, and Second Fiddle (http://www.area52hkh.net/asm/madison/secondfi.php), in which John brings alt!Rodney to Atlantis rather than the other way around.

Finally, there's No Such Thing as Daniel Jackson (http://dejabu.robot-army.org/sgajackson.html), which, uhm, as a sentence is kinda odd. But eleveninches is always awesome. :)

There are... a bit more of these than I'd thought.

There is also Mirror, Mirror on the Wall by Tarlan but it's only McKay who goes to Atlantis later. Sheppard (at least a version of him) is already there.
