For #1, have you read This Gun's For Hire (http://www.helenish.net/gun.shtml) by helenish? It's the one where John makes the Marines take sensitivity courses, and everyone thinks he's homophobic.

There have been some really stunning post-Sunday fics written. Where We Ought to Be (http://www.offpanel.net/smittywing/stories/wwotb.html) by wojelah is powerful. It's the one where John and Rodney go to Scotland and Rodney doesn't get along well with Carson's sister. Emotionally intense.

I dearly love cottontail's A Brief Layover (http://cottontail.livejournal.com/66834.html). It's post-Sunday McShep with Ronon, Lorne, and Zelenka along for the ride. It's the one where they're drunk in a hotel in Colorado.

I swear, I'm not stalking you. We just have similar enough taste in fics (I'm making assumptions based on your requests) that I keep finding things to rec.

One more Sunday fic:

It's not Sheppard or Zelenka, but Sunday's Child (http://ankhmutes.livejournal.com/12234.html#cutid1) and its follow up, Monday Breaks the Dawn (http://ankhmutes.livejournal.com/17148.html) by ankhmutes are nice. They're the ones where Ronon takes care of Rodney.

McKay & Mrs. Miller fics:

Casual Easy Thing (http://lamardeuse.dreamhost.com/sg/casualeasything.html) by lamardeuse focuses on the John's reaction to Rod's visit. It's the one where John sees it coming.

If I Knew You Were Coming (http://community.livejournal.com/sga_flashfic/587513.html) by kassrachel is another that's focused on the aftermath of Rod. This is the one where John is determined to get Rodney a cake.

Bridges (http://pollitt.livejournal.com/304558.html) by politt isn't long, but it's sweet. It's the one where Rodney sees John show Jeanie the message.

When All That's Wrong is Right (http://ladycat777.livejournal.com/788727.html) by ladycat777 is a lovely Jeanie-centric fic. It's the one where Jeanie deals with the wrongness of Rod. Not necessarily slashy, but completely worthwhile. It aches.

Bridges (http://mmmchelle.livejournal.com/191613.html) by mmmchelle is an Earthside fic that shows John and Rodney visiting Jeanie. It's the one where Kaleb assumes Rodney is gay. This is a comfort fic for me; I keep rereading it.

I'm not really into the Mensa 'verse (Rod's universe), but there's a comm for it here.
