I was wondering if there were some (Mcshep) fics out there that deal with John's rift with his family and reconciliations? Even if they don't go easy?

not quite of what you're looking for, but I'm suggesting it anyway because it's excellent.
What Might Have Been by Kiera Marcos. Main Pairing John/Rodney. An AU that covers Johns reconciliation with his family early in the series. I absolutely love the Sheppards in this. Many other slash pairings throughout the series, its an ongoing WIP
