Hi,

are there any stories out there where John and Rodney are in a relationship (or even just friends/team mates with eventual McShep) where John doesn't appreciate Rodney? Bonus points if he changes his mind due to how awesome Rodney is!

Well, there's Oblivious (http://www.intimations.org/fanfic/stargate/Oblivious.html) by [livejournal.com profile] astolat in which John likes Rodney fine as a friend but really doesn't appreciate Rodney thinking they're a couple. At first....

Thinking of astolat, she also wrote a Star Wars fusion The Dark Side (http://community.livejournal.com/sga_flashfic/390434.html), where captured Jedi!Rodney is underappreciated by Sith!John...
Two where John realizes that Rodney doesn't know he does appreciate him by speranza are Kid A (http://www.trickster.org/speranza/cesper/KidA.html) and Fat My Dust (http://www.trickster.org/speranza/cesper/Fatmydust.html).
John admits (eventually) that he didn't appreciate Rodney enough in The PURRRRRR-fect Solution (to unfortunate borderline abusive sex with military types), or, Build Me Up, Buttercup (http://crimsonclad.livejournal.com/84243.html) by [livejournal.com profile] crimsonclad.
Sentient Atlantis lets John know he needs to appreciate Rodney more in Logical Solutions to Illogical Situations (http://smiley.zonezine.net/html/42478.html) by sardonicsmiley.
John learns to appreciate Rodney in a new way in Last Man Reshuffle (http://pir8fancier.livejournal.com/349668.html) by [livejournal.com profile] pir8fancier.
There are Serious Issues with John not appreciating Rodney('s actions) in [livejournal.com profile] z_rayne's Strange Attractors (http://fiction.vaportraces.com/viewstory.php?sid=33) and in [livejournal.com profile] harriet_spy's The last full measure of devotion (http://community.livejournal.com/sga_flashfic/326892.html) -- both kinda dark.
And there's one I can't remember the name or author of where (to learn something about himself?) either John or Rodney has to visit a bunch of alternate realities and comes across at least one where that reality's Sheppard really can't stand his McKay.

There's also Telling (http://deelaundry.livejournal.com/129090.html) by [livejournal.com profile] deelaundry.
You might find also examples of what you're looking for on the Post-Trinity phenomenon masterlist (http://iibnf.livejournal.com/1328223.html).
