Sorry, took me some time to find it. I'm not sure it's exactly what you're looking for but does have some elements of your request.

The story is AU and is written very well. Ronon meets Shepard in very different circumstances and through observing him comes to respect him, which leads to the meat of the story. Set in Pegasus with a slightly adjusted timeline of 'what if Sateda had not yet fallen'
