Frenzy (http://wraithbait.com/viewstory.php?sid=4791&textsize=1&chapter=3), the third part of the Shiver trilogy by Ellex has a wonderful Bezerker!Sheppard in it when Rodney is kidnapped.

All of keiramarcos's works has a wonderfully protective Sheppard, but I think my favorite is in What Might Have Been (http://keiramarcos.com/what-might-have-been-series-atlantis-au/), especailly when Rodney is kidnapped and then later on when he's threatened by the Trust. Then again Rodney does a good job of being overprotective when John is kidnapped by threatening to blow up entire solar systems.

I wrote "Mea Culpa" (http://community.livejournal.com/sga_genficathon/10612.html) where John thinks both Rodney and Ronon are dead and goes out on a mission of revenge. It features a cold, calculated John with Teyla trying to reign him in. It is gen, however.

A highly recommended series: Black Helicopter (http://whizzy.livejournal.com/tag/black+helicopters). Scroll to the bottom to start, it's a long story and it starts with Rodney rescuing Sheppard before Sheppard starts rescuing McKay. Probably not as dark as you like, but it does feature a protective!(slightly psycho)Sheppard. There's an alternate darker story to it too which is called Fade to Black.
