Not just the scientists, all of Atlantis stands by Sheppard in Before&After (http://helena-eternal.livejournal.com/90013.html). Conversion!AU, where John never turned back to normal after Ellia, and the People In Charge want him replaced. Written from Zelenka's pov, so I thought it might fit.
