It's been a while since i read it but i remember it being good; long and angsty, it's a crossover with SG1 and the pairing is Sheppard/Jackson.

What about The Hard Prayer by Rheanna27. Its an AU, but still very much "our" McKay and Sheppard (Sheppard's ex-air force and I think McKay worked at Area 51).

Its simply fantastic. The author's summary is "A year after the end of the world, John meets another survivor."
