I'm looking for stories in which Atlantis is less functional or even hostile towards (non-ATA) humans, like for example Sentience by Tarlan, or Pray For Rain by inlovewithnight. Atlantis could be sentient, but I'm also interested if it was just an Ancient security feature without any sinister/crazy AI behind it. Gen, het, slash are all fine with me.

I think Three Fates (http://www.eternalvox.net/%7Eauburn/threefates.html) by Auburn and eretria will give you what you're looking for. Long, plotty and angsty, it's an intense read.

I know I'm late to the party, but I can't believe that no one's suggested Foolproof and Incapable of Error (http://neery.livejournal.com/25781.html). Although it definitely fits the "sinister/crazy AI" bill... ;)
