I'm interested in locating stories with these themes:

1 - Stories situated between the Siege III and Intruder (or similar situation in stories where the expedition is separated from Earth from longer periods) where Sheppard is really worried about being removed from the expedition or even a scare happening in Earth where this almost happens. But in the end he continues in the expedition and as militar commander.
Ex:
Retrograde series (especially 'Vegas')
Frozen Into Marble (part of the Two-Body Problem series)
Keri (part of the Keri 'verse series)

2 - Stories where Sheppard receives a disability but manages to not only remain in Atlantis but keep his job as military commander. The disability must be permanent or at least looking permanent (in case they manage to resolve the problem later) and not interested in stories during the first season (where they really don't have acess to Earth anyways).
Ex:
Three for the Price of Two and his sequels
Silent Sounds series

3- Stories where Sheppard is in McMurdo for other reason than disobeing orders.
Ex:
Not so Special series

4 - Stories in Atlantis where Sheppard is both military and a pilot but isn't Air Force. I already know the Keira Marcus stories where he's a marine.
