I think my absolute favorite stand-alone story is The Other Side of Grace (http://smiley.zonezine.net/html/90539.html) by sardonicsmiley. (Be sure to read the three snippets linked at the end of the story because they're wonderful as well.) Summary: Family pictures hadn't been a big part of Rodney's one photo album. If this is what Rodney looks like stripped of years and armor, John understands why he holds so tightly to his defenses.
Series-wise, hands down it's the Farm in Iowa (http://sheafrotherdon.livejournal.com/105567.html) universe by sheafrotherdon. I've linked to the thank you page, which has all the extra bits and all the stories/artwork written by other people set in the verse. (My favorite is A Noble Image (http://chellefic.livejournal.com/10906.html) by mmmchelle where canon John and Rodney see their Iowa selves through a quantum mirror.)
