Recs for Dom as John and Rodney as Sub:

There is the famous series: Ties that Bound by Keira Marcos at http://keiramarcos.com/fan-fiction-index/stargate-atlantis-fan-fiction/ties-that-bind-sga-au/ (John is Dom and Rodney is Sub)

Also, there is the series that inspired the above series by Xanthe. It is called "General Sheppard and Dr. Sheppard". You can find the story at http://www.xanthe.org/SGA/generaldoctor/gendr.htm .

Both of the above stories take place in a BDSM world where everyone is a Dom or a Sub. In addition, there is a fair bit of bondage, etc. (It fits the stories very well).

Are you only looking for Dom/Sub for Rodney and John or would be willing to have another slash pair with John as Dom or Sub? I know of a couple of other series/stories but it sounded like you wanted John/Rodney.

Have you read "Hiding in Plain Sight" by Xanthe? It's a semi-continuation of the "Coming Home" series (i do believe it takes place about 6 months afterwards and it is a crossover with NCIS). If you have not, I would recommend it.

Ever heard of Keira Marcos?

An amazing writer with this amazing series called, Ties That Bind. It is specifically dom/sub relationship between John Sheppard and Rodney McKay

If you haven't read it, definitely take a look at it. You would not regret it at all. Warning though, it is not completely finish yet.

Sorry for my delay in getting back to you with other sub!John stories:

There is the sub!John series by seekergeek. It is http://archiveofourown.org/series/3958 (The first story deals with John's wife and John and how she abuses him. Afterwards, it is Lorne as top and John as sub. I really like the last 2 stories. I do believe the author is still writing it but it hasn't been updated in a while so I'm not completely sure)

There is also "As Deep Cries Out To Deep" by race_the_ace. There is no BDSM but there is a definite Top!Lorne and a Bottom!John (it is AU. The story is very angsty and it deals with mental issues (not any of the main characters. It is very well done). It can be found: http://archiveofourown.org/works/116800
