I'm looking for stories where Rodney just lets John be himself or acts as a buffer between him and other people. Examples could be learning something from his past or accepting that there are some things he just can't say or just being there somehow.

I'll also happily take stories where John does the same for Rodney but I'm less interested in that for the moment.

A classic along those lines is Or Something Like It by semivowel (http://semivowel.livejournal.com/4505.html). John is dosed with a tongue-loosening Pegasus truth serum with lingering effects, and Rodney, recognizing that John is an introvert with a strong need for reserve and privacy, helps protect him from saying too much for the several days that the drug is in effect. Very fun story.
