"Wolf in Sheep's Clothing" (http://community.livejournal.com/mcshep_match/10789.html) isn't explicitly a Bond crossover, but it has a similar basic plot to a Bond story: Sheppard's a spy who ends up trying to save Rodney's secret plans from bad guys. It's McShep.
It's not a proper fusion or crossover, but John does go all James Bond during astolat and cesperanza's great Ordinary Life (http://www.intimations.org/fanfic/stargate/Ordinary%20Life.html). (McShep, John takes out loads of bad guys while wearing a tux, drinks, and gets introduced a lot as "his mathematician")
