I've read a ton of stories where Rodney has horrible parents... or misguided parents... etc.  Are there any where he has good, or even great, parents?

I know of none, really, because his home family life being terrible is canon, from the SG-1 ep "Redemption", pt 2 (:"http://www.stargate-sg1-solutions.com/wiki/6.02_%22Redemption_Part_2%22_Transcript"):

The ones I've seen that come close have just the one parent being not so bad - generally, Mama McKay.

For example, Part 2 of "Tale, Theorem, Promise, Plea" (http://community.livejournal.com/sga_flashfic/735293.html) by sheafrotherdon shows that at its worst (in the beginning, anyway) he's considered an inconvenience, but Mom seems to come around the further into pregnancy she gets. However, it looks like he might slip more towards inconvenience in her eyes as time goes on. But still, there is that shining moment....

This has a John Rodney friendship that ends up McShep but, it is McShep light.

In this story Rodney's dad is a great guy.

And I swear there´s another fic where Rodney builds his nuke and get´s arrested by the CIA until his mom yells them into submission. They try to recruit him when he grows up and I think Rodney mocks them about his file saying something like, `His mom is really scary.´
I couldn´t find it though, so you might have to hit storyfinders for that.
