All right, so I may be repeating, given the marvelousness above, but...

Remorse (http://michelel72.livejournal.com/58758.html) is a disturbing variant on the 'all a dream' concept. Sam realizes that Rodney just doesn't 'get it' when he condemns Teal'c to doom in the 'Gate. If only he could truly understand what this would have done to her! Well, turns out there's a device that'll make him understand *exactly* how she feels...

I second the rec for 'Linneaus Says So': “Doctor, this place is delightful, I heard from Sven down at the Animal Control Bureau that you had a handy little mule at work here, and I believe it now. All very… festive.” Horrifying scary fic about the Team falling into an AU where slavery was never abolished in the States. Hopeful end, but very triggery.

You've probably read this already, but there's always A Clear and Different Light (http://sgabigbang.talkoncorners.net/?view=fic&id=53), where the Wraith possess their victims and Rodney is close to being a Lantean native and bff with Teyla who works runes, and Sheppard is part-fae and Ronon has wings. And there is Tension. And Conspiracies.

There's dark/silly with Dead Like Them (http://www.wraithbait.com/viewstory.php?action=printable&textsize=0&sid=6637&chapter=all), a Dead Like Me AU in which Rodney is Reaped and Reapered. John is self-loathing. Ronon is a thief and a killer. Jack is the king of suppression, and Daniel is himself.

In Absolute Corruption (http://community.livejournal.com/mckay_sheppard/1043974.html)Daniel gains all the knowledge of the Goa'uld. Rodney becomes his right-hand man, John is a freedom-fighter who gets captured. One of the first SGA fics I read; good stuff.

Your Cowboy Days are Over (http://www.butcheredart.net/Fiction/YourCowboyDays.html): John and Teyla and Ben (John's child) are all on some random planet. John trades in his memories, one at a time, for food and safety, never sure if the memory he's giving up will bring his infrastructure down around his ears.

Tannhauser Gate (http://trinityofone.unrealwords.com/tannhauser.html): "In retrospect, he knew there was something a little odd about it. General O'Neill casually letting him follow him into a top secret government facility, then leaving him alone to wander. Don't touch anything: nudge nudge, wink wink." This one knocked me right between the eyes...

In All These Places We Have Met (http://community.livejournal.com/sga_flashfic/565739.html), Rodney slips through parallel worlds, but each new universe re-sets Rodney's memories and sense of self, and the universes grow darker as he goes. And where he goes, John follows. It's like a smorgasbord of AUs.

And of course there's the perennial favorite,
DADT, Damyata, Dayadhvam (http://trinityofone.livejournal.com/62721.html), which reads like old-fashioned thought-control sci-fi - very good.

Some of these are darker than others, and some were just more... chilling. My 'dark' tag is probably very subjective. :)

I don't mean to be self-promoting, but I did write a story for NaNoWriMo 2009 called Chase the Morning (http://scarlet-gryphon.livejournal.com/37053.html) that might be what you're looking for. It's an SG-1/SGA/Sanctuary crossover/AU where the Wraith attacked Earth, Atlantis never left Earth, and neither did the Tok'ra. I don't know if it's "dark" enough for you, but it's one of the darkest pieces I've ever written...
