Some of these are darker than others, and some were just more... chilling. My 'dark' tag is probably very subjective. :)
I don't mean to be self-promoting, but I did write a story for NaNoWriMo 2009 called Chase the Morning (http://scarlet-gryphon.livejournal.com/37053.html) that might be what you're looking for. It's an SG-1/SGA/Sanctuary crossover/AU where the Wraith attacked Earth, Atlantis never left Earth, and neither did the Tok'ra. I don't know if it's "dark" enough for you, but it's one of the darkest pieces I've ever written...
