The first ever SGA high school AU was Class of 2005 (http://merrygoround.slashcity.net/Stories/sgahsau.html) by coreopsis. It was written early in the series and thus certain elements have been jossed since it was written, but those are easy to overlook. The story is a real treat. (John/Rodney, Radek/Peter, unrequited Peter/Carson).
